요약In research Chapter 1, we describe research into a bacterial soft rot pathogen causing disease in Haiti. A survey was completed in July 2018 to farms in Arcahaie, Haiti to describe symptomology, estimate disease incidence, and investigating possible epidemiological factors contributing to disease. Collected isolates were used during inoculation trials resulting in a clear demonstration of their pathogenicity. A comparative genomics study then revealed the similarity between these isolates and others including nosocomial isolates.In research Chapter 2, a study described the population of Fusarium oxysporum f. sp. niveum (Fon), the cause of Fusarium wilt of watermelon (Citrullus lanatus) by completing multilocus sequence analysis (MLSA) of two housekeeping genes (BT and TEF) and two loci (ITS and IGS), aggressiveness and race-determining bioassays on 72 isolates collected between 2011 and 2015 from major watermelon production areas in North, Central, and South Florida. Multilocus sequence analysis (MLSA) failed to group race 3 isolates into a single large clade; moreover, clade membership was not apparently correlated with aggressiveness (which varied both within and between clades), and only slightly with sampling location. The failure of multilocus sequence analysis using four highly conserved housekeeping genes and loci to clearly group and delineate known Fon races provides justification for future whole genome sequencing efforts whose more robust genomic comparisons will provide higher resolution of intra-species genetic distinctions.In research Chapter 3, Fon isolates genome assemblies were built from a combination of long-read and short-read sequencing platforms. These assemblies were then compared and the degree of synteny between individual chromosomes as well as the entire genomes calculated. We identified core and lineage-specific chromosomes constituting the genome, and unique features of each race. In each of these research chapters, genomic tools are applied to a different diagnostic question ranging from identification of the basic etiology underlying a new disease to next-generation sequencing and discovery of unique genomic features contributing to virulence differences between individuals in a larger population.
